I use this application constantly, and do extensive testing. I just launched a photo de-duping courses.
The only time what you're describing has ever happened to me is if I clicked 'Copy' instead of 'Move'.

On the Home tab you can use 'Load and Save Scan'.
Configure your scan on the Scan Criteria tab, then go the the Home tab and save it.
Next time you want to do the same scan, load it from the Home tab.

On the Scan Location tab, you can set folders to find duplicates 'External Only', but you can't set Drives to 'External only'.
If the files on each drive are all in the SAME folder, just add the folder from each drive to the 'Folders to Search' on the Scan Location tab and set it to 'External only ...

I use Dopus also.
When I want to move files I see in DCP5 to a different folder, I right-click the destination folder name in DOpus, choose 'copy full path name' from the context menu, and then paste that path into the filed in the File removal tab. Then I click 'Move'.

Because the purpose of the application is to remove Duplicates, marking all files in a group goes against the logic.
However, if you simply don't want to keep them, do this:
1: Mark all but one file in each group.
2: Filter to 'Group has mark'.
3: Select all filtered files.
4: Right-click ...

I too have had to restart the process but nowhere near the timescales/size of what you are doing
My advice is to stop and take the hit (and maybe learning), time-wise
Noted you've renamed them, I use a shorter format - YYMMDD fyi. Again be careful of extending file names and paths, number of ...
