One of the things I use Duplicate Cleaner for is to organize my photos imported from my iPhone. I usually import photos, run a duplicate check against existing sorted photos and then manually sort the balance.
I noticed that when I compare my import folder to a pre-sorted folder directly (e.g. "Father's Day 2016") I get dupes. However, when I compare my import folder using all the same Search Criteria against the parent folder of "Father's Day 2016", those dupes do not show up even with "Scan Subfolders" selected.

One thing to try is unchecking the 'Protect important system folders' option - it may not be scanning a subfolder if it has a system attribute on it.
