Don't Follow NTFS Mountpoints and Junctions
Does this option mean that junctions won't be included in duplicates? Aka If a file is a junction in another location it won't be considered a duplicate?

It means folder junctions won't be followed. If you mean hard links, then they will be included unless you have the 'Exclude Hard-linked files from duplicate List' option checked.
