what are protected files?
it was just a bunch of old EXE files

(On XP) it reads, C:\WINDOWS\, C:\Program Files\ (as default, I suppose), with an option to also "protect" (exclude from deletion) DLL/EXE's, generally, also.
That the options exist, & if you enable them, are only there to protect yourself from yourself.
If you don't need that hand holding, one is free to change the options.
(Myself, I would consider \WINDOWS\ in particular, to be "dangerous" (a place to be wary of), given that much of what resides there are hard links [more so on Vista & up], hence "duplicates".
Fine & dandy if you know & have a good understanding of what you're doing, but if you arbitrarily go about deleting duplicates there...)
