Comparing two different folder structures of family photos across two different drives

I need to compare a ton of photos against each other for the removal of duplicates.
But I have no idea how to setup the software to do it.
I have
1) Drive A
and
2) Drive B.
Each drive has its own system of sub-folders for year_month.
I have a very specific File folder/sub folder protocol I want to follow once I complete the deduping.
It is YYYY then under that YYYY_01, YYYY_02, etc etc...
I'm unclear if DCP 5 has the ability to place files into the formatted folders/sub folders once finished with deduplicating. I'm completely lost on how to even start. Does DCP 5 require that I grab all the files LOOSE first then run a dedupe? Or can DCP5 recognize existing file folders/subfolder hierarchies and place non duplicated files into them?
Please tell me the best practice and the easiest way to complete my task. Thanks, bob
