Unable to find Duplicates

So I copied files from one drive to another.
(D drive to Network Storage R Drive)
I then included those folders from D and those folders from R to calculate Hashes to make sure that the files copied correctly.
I ran the "Duplicate Cleaner Free V 4.1.2 and it did not even find 1 file the same.
I know these files are in the GB territory but I did do a Hash on the files and verified that the Hash is the same in both folder but the Duplicate Cleaner program running on Windows does not appear to be even finding these files?

Are the correct number of files being included in the scan? It may not be following one particular path because it is a System folder or for some other reason.
