They must have been skipped - check the log file. It's still possible they had a system or hidden flag on them. Because the leftover files must be outside the scope of your scan - it depends what mode and settings you were running. They may also be system or hidden files that were skipped.

It's unlikely to be hung, it may just be calculating hashes for some very large files and moving slowly. Try leaving longer and see if the estimate changes (hopefully it should be done by now!)

The dcvirtual files are just SQLite databases like the scan files. It's probably possible to convert a CSV to an SQLite db in the correct format but might take a bit a hacking around. (e.g. using excel to create SQLite queries for each line of the file you want to import).

Looking at multithreading for the file tree building for version 6. With the other scan modes it'll depend on the scan type as some of the third party libraries may not multithread well.
