In this case, you need to 'scan against self' set to 'No'
Sorry, this should have been set to 'Yes'. My mistake!

Scan against self - No = Any duplicates within this folder only are shown in the uniques tab

You can also check the log file (Docs folder) to see what parameters the problematic scan had.

If you have a lot of identical files then using hashing will be an order of magnitude faster!

Strange - are you sure you aren't on the Unique files tab? (I have to check!). Database file corruption is also a possibility.
