Searching local OneDrive folder only searches top level

I am trying to compare my local onedrive folder (c:\users\lukes\onedrive\pictures\camera roll)to another folder (c:\users\lukes\desktop\lukessurface) and it appears that with the onedrive folder it is only searching the top level (557 files), where as the folder including all subfolders is 18,000+ files. There are obvious duplicates because the stupid surface uploaded everything twice once with the regular file names(I manually pulled the "lukessurface" duplicates from the onedrive and moved them to the desktop), and the duplicates all are the same filename, but with "lukessurface" preceding it. How can such an obvious duplicate be overlooked, well I think is is because for whatever reason it is not comparing the two folders and including the subfolders.

Please help.

Duplicate Cleaner is unable to read the contents of the files marked 'Online-only' in OneDrive. It will happily compare these by other means (name, size, etc), but the online portion of the file is currently unavailable to Duplicate
Cleaner. This may be the issue.
