You can export the files to CSV via the Files menu, and then re-import. This will cause the files to lose their protected status.
Note - it won't display anything in the Duplicate folders tab after importing.

I've played around with it. The MIDI stuff worked. I was trying to update the audio engine for the samples about a year ago and got stuck there.

If there is interest I can upload a newer version (bugs and all!)

It often does do a second pass of hash calulcation - this is normal. 1TB of files can take a while depending on how many same size files there are (and how large). External and networks drives can also be slower due to reading speed.

Make sure you are running the latest version. Uninstalling and re-installing the program should reset the database and hopefully clear any problems.

This is something we a looking at for version 5. One thing to note though is that most processing time is taken up reading the files.

Have to check this first - are you sure the file sizes are that close?
